This is currently a limitation with Gravity Forms. In the current version of SyncS3, the default Gravity Forms merge tags do not replace the file URLs. However, the next version will, but within the limitations of Gravity Forms (mainly the {all_fields} merge tag). We’re hoping to have an update within the next week or so.
